Exploring this submerged mine is part of an assassin contract you'll receive from Grand Cayman (The Smuggler's Squat). After diving and entering the mine, locate the first chest by consulting your map. Be careful since there's a shark roaming nearby. You won't be able to escape it so avoid getting detected by it. Replenish your air by using the air bubbles. Follow the straightforward tunnels and you should be able to get an animus fragment along the way. Follow the same path again until you reach the restricted area of the mine.
You don't have your equipment with you so try to avoid confrontation if you can. From where you emerged, you can hang on the walkway and eliminate the two smugglers. Next, hide behind the crates and whistle when the patrolling smuggler gets near. Take him out and the other smuggler to the right, beside the chest.
Clearing these guys will allow you to swim near the target's location and hang on the edge of the walkway. When he turns his back, climb back up quickly and take him out. After that, you should be able to do whatever you want and collect all the collectibles in the area.

2: Found at the end of the southern walkway, second area where the assassination target is located.
3: Found beside some cargo in the second area where the assassination target is located.
Animus Fragments
1: Found in the submerged mine tunnels. (See video above)
2: The second animus fragment is located behind the door to the west. To reach it, you have to dive underwater and enter the tunnel mine to the north. Turn to the left then find the spot where you can swim up and it will lead you to the fragment.
Secret
Treasure Map (992,422)
Found from the cadaver located near the ramp to the east.
Fast-travel to Principe and find the cannons in the northwest of the camp. Check the edge of the cliff of the second house to the east to find this chest.
Buried Treasure
To get the buried treasure in this area, you have to get the map by unlocking all routes in the Kenway's Fleet mini-game. It is found between the stack of barrels and a pile of cargo.
